In my opinion, there are two reasons why you can take any of the 2 patterns + or-45 deg :
1.The difference between gain is usually less than 1.5 dB. in this case, the accuracy of the propagation model is usually more than 6...8 dB. Therefore, the error in the pattern will not be visible
2. There is no guarantee that the jumpers were not mixed up when installing the antenna. And instead of + 45, it works -45.
Although , I couldn't open the .jpg due to my finetopix user privileges limitation , but it is clear from your explanation that the radiation pattern is not the same for M45 and P45 .

As somebody already mentioned earlier, you will not find ideal 100% perfect antennas. It's normal to have small deviations in pattern files due to some physical effects (temperature, manufacturing process, precision, physical array position in multiband antennas, etc). And as far as I know modelling X-pol (+45° & -45°) antenna by using both pattern is not possible in atoll.
However you could superpose both pattern and create a new pattern file withe the antenna envelope! But is it worth the work.. I don't think so.
Some of the antennas I use in my network have more than 2k pattern files, from my point of view it's just not justified and worth to implement them all.
Best practice is to implement only what is really needed: give your self a rule and implement what is necessary.
- choose one polarisation type e.g. M45 or P45
- choose one frequency per band. e.g. center freq, upper or lower freq.
- implement only one array or every array
- implement every e.tilt position, or only min e.tilt (and simulate real tilt position via mec.tilt setting)
This approach will make your work much easier.

I personally do not see there is any argument needed for difference between two polarization angle, as they are naturally different, and is also the reason why antenna vendor provides the two antenna pattern separately.

The question here is really, does Atoll support cross-polarization antenna modelling? And if yes, how to do it. If no, then what is the compromised way/workaround.
